Shop Rebuilt Trans - Bad Rebuild?

Shop Rebuilt Trans - Bad Rebuild?
Have about 6,000 miles on a rebuilt auto trans for a 91 350. The rebuild was 2 years ago. Just changed the fluid (and external filter), and after about 50 miles of driving, it stated running funny - revving high before shifting out of gear.
Tried reprogramming it by disconnecting the battery, but no change.
Does it sound like a bad rebuild?
They had to do the rebuild twice, - when I got it back the first time the clutches burned up on the drive home. But after the second one, it has run fine, although with limited miles.
I do have an external filter that I added, along with a pan with a drain plug so I can change the oil without pan removal. This was in place before the rebuild.
My action plan is to try changing the oil again, disconnecting the battery to reporgram the trans, and possibly try adjusting the trans cable.
Am I wasting my time? SHould I head to a better trans shop for another rebuild? Should I purchase a new/reman? The rebuild cost me $1100 the first time.

if it was running fine before you did the fluid swap.. 2 things
1. did you put enof fluid in the tranny (i know i know..just asking)
2. what type of fluid did you add? (i use Ford Type F)
remember..you can always add Ford Type F to anything...
(not the same for other tranny fluids)
always Keep your tranny fluid cherry red (anything less dump it)
if its cherry red, and smells the same has when fresh..leav it!

I put in 3 qts (same amount that came out). Drove it about thirty miles (hot) and checked it on the stick and it was in the zone (inside the XXXXXXXX).
Drove it back 25 miles, no problem. Stopped at the store. Came back out and had problems.
Just drained the fluid. About 5 qts came out (1 full milk jug and about 1/3 of another).
I have also recently flushed and filled the cooling system (used the Prestone cleaner). Level was steady for a few weeks. Also recently had to add some after each drive (not much) the last few times. No signs of leaks anywhere. Motor oil level has not changed.
I am guessing my radiator is bad? I can't determine if the extra fluid is antifreze, but there does seem to be a sheen at the top. Also saw a few metal flakes. This is the first fluid change since the rebuild, and it did not appear like a lot, but maybe the magnate has more?
I'll change out the radiator, add new fluid to get to the shop and have them flush the tranny to get any more antifreeze out.
Anyone know my chances of having a good transmission coming out of this? It was just rebuilt, and only drove a few miles with the issue.

Oh, I used the Castrol Dex/Merc that they sell at Target and Autozone.
