Well the 3550/TKO will make more noise due to the cut of the gears. Most people turn to this trans due to strength. Why are you considering it?
You may want to find someone local that has one to decide. Noise is very much a personal preference. I don't think that it is all that bad. Fifth gear is the only one that is a bit annoying to me but it is still tolerable. What I think is ok may not be ok with you.

I have the TKO and it's pretty noisy in 5th. Not much more noise in the other gears, but I bought it for the strength.
If you want quiet and don't need the strength, save your money.
My 2 cents.

The Tremec 3550 is noisy all the time. A friend of mine runs one in his '95 Cobra. My T56 makes about the same amount of noise though. I also run a Pro 5.0 shifter with no rubber whatsoever, and only have one boot over the shifter, as opposed to the two that factory 4th gen cars have.
Seriously, I would just rebuild your T5. Parts for it are really cheap, and it is a quiet, reasonably strong unit. The gears can be upgraded to better material too, and even if you did this it would still be cheaper than a new Tremec. Call Bob Hanlon at Hanlon Motorsports 1-(610)-469-2695. The super alloy gear sets are about $450 and the rebuild kit will run about $185, and it has every bearing, clip, and seal you will need. He also offers a factory service manual that covers the rebuild, or he will rebuild them on an exchange basis. I've already done three for Mustangs, and they are very easy to work on.

I got an 81Z with a TKO and maybe its the straight through mufflers dumped at the rearend but I don't notice any noise coming from the tranny! I also put a good amount of insulation over the shifter hump and just cut a small 1 inch hole to get the shifter handle through. Definetly a great investment in my book...its nice to not have to worry about breaking a tranny until I'm up in the 600+Hp range...theres a lot of mustang guys running these trannys in the 10s stock and also some in the 8s with the rebuild kit/modifications TKOPerformance is talking about.
