I'm going through the same stuff with my RS. I've had it quit running while driving down the street, then it fired up (stick shift), and I was ok until I was stopped at a red light, would not start up for about 20 minutes. Everything under the hood is new, engine, all ignition parts. I'm thinking maybe an intermittent ignition control module in the distributor or possibly a bad coil from Autozone. I'll probobly end up having both coil and distributor replaced since they are still under warranty.

Car: too many ...
When you set the timing on a TPI car you have to disconnect a plug on the pass side of the engine bay by the fan blower motor. When the car is started up to set the timing the ECM will get a code 42 because that plug is disconnected. Even when you re-connect the plug the ECM will still have the error code stored. What I would do is first make sure that plug is connected (if you cant find it, do a search on EST Plug and you'll find pictures of the plug). Next after thats connected then I would clear the codes in the ECM by disconnecting the battery for 5 or 10 minutes. Then I would start it back up and pull the SES codes again. If you still have a code 42 then you will need to do troubleshooting. The EST system involves the EST module in the distributor (or as some call it the ICM), the ECM itself, and the knock sensor. If you do a search on EST you'll probably find a post I started where someone posted an awesome troubleshooting chart for troubleshooting EST issues, only thing is you'll need a dwell meter.
