THey should all fit. What you should do is clean the threads out on the deck's. Did you grind down the surface on both the deck and the head for a good seal??

Anyway -- clean those threads out, with some break cleaner and an air hose. Clean off the bolts with a rag. Make sure you re-assemble with washers. Loc-tite is not a terrible idea..

Are you sure your intake gaskets didn't slide out of place. You may be just hitting the edge of the gasket with the bolt. They should have sealer on the threads also.

ive cleaned off the bolts and im sure that the gaskets arent getting in the way of the bolts cuase i can see straight into the hole...when im tightening the bolts they get really tight before the bolt is all the way down...im wondering if i need new bolts, because i changed the heads... i dont know though its 12:30 ill go back out tomorrow and redo everything and get back to you all...and i did sand down the head and the intake manifold before trying to bolt the intake on...

Check to make sure all your manifold bolts were the same length.... (they should be) If not, you may be trying to put one of the longer ones in the wrong spot, and hitting a pushrod with the end of the bolt.
