Will Alternator Cause Miss or Stutter? Rough Idle?

I pretty sure my alternator is not charging my battery. It was working before my engine swap but with the new engine and cranking it so much, I think I fryed it. Too much charging with the charger and the bolt on the back is close to the valve cover(tall, not stock short ones).

Will a screwed up alt. cause a tach to jump unnecessarily? Would it cause the engine to bog or idle roughly? The car wants to stall sometimes, is it because the is not enough voltage to keep it going?? The gauge reads around 8-9 volts.

Thoughts?

It will definitely cause tach jump, not sure about missing, been a long time since I fried an alternator.
