Should I amplify the fronts or the rears??
Well, I've got a Pioneer 6300 head unit, a 280 watt Kenwood 4-channel amp, Pioneer 4x6's up front, and Pioneer 6x9's in back. I just bought a 600 watt peak sub. I don't have enough money to get a seperate amp for it. I am going to bridge the amp onto two channels. So I have two channels left. Do you guys think it would be better to run the fronts amplified and the rears off the head unit, or run the rears amplified and the fronts off the head unit? Any help would be greatly appreciated. Also, am I going to need to put bass blockers on the two speakers that run right off of the head unit? Thanks.

Fronts. Definitely the fronts. Just my opinion I guess, but most people will agree that the front soundstage is significantly more important for imaging. You also have to take into consideration the fact that the 4x6's are not as efficient as the 6x9's.
If you want to be sure, though, it shouldn't be too difficult to try out both setups and compare them directly. That way you can be sure of which method is right for you.

I consider rear speakers to be worthless, so I also say front.
Opinions aside, I still say front. By amping the fronts & the sub, you'll maintain linearity between them, so you'll get a more consistant sound, and for the sake of rear fill, deck power is plenty for the 6x9s.

Only do the fronts. Many years ago I amp rear speakers. When I got rid of the rears it sounded so much better. Get a good front stage set up and at most run the rears off your deck. I'd just unhook them.

Well, I just got finished screwin around with it. I have the sub and the front speakers running off of the amp and the rear speakers right off of the head unit. Sounds awesome!! Thanks for the advice.

Amp all 4.
I did that when I had to use a 2ch amp, sounded great, just lost the front<>rear fading control.

You could use the four channels seperately, and then run the sub off of the rear channels but mono. That is to say after hooking up the rear speakers, left and right, you take the positive of the right side and negative of the left side and run them to the sub.

depends on the car, i know in the 3rd gens the back speakers are hard as hell to hear, but its' good to equally amp all the speakers. in most cars, its more beneficial to amp rear speakers, because in the front the speakers are usually small, and cant move that much air anyways, so u can get more spl outta ampin the back
