in other words, its a mirror under the subs, with neon, and the top is see through so you can see the goodies.
any custom glass store will have what you need, but after its said and done, you are looking at a hefty investment.
unless you go with plexiglass, and not real glass
plexi is fine, just looks cheaper... won't shatter, and you can still coat the bottom with mirror material for your desired restults
you can actually put a mirror coating right on the bottom of the box... go to walmart and buy mirror window tint, and some 3M trim adhesive... trim, spray and stick, you're done
the plexiglass on the top is the hard part. Are your subs firing out the top, and you want to mount the subs in the plexiglass? if so I wouldn't do that, I think it would vibrate too much.
sorry I don't see how this concerns your new paintjob and rear end, but all that sounds nice.
A window into a box is fine, are you just trying to show off the rear of your subs?

are the subs mounted on the top, or the side or what? maybe you should just make a window between the subs out of plexiglass, and then put mirror material on the bottom of the box

The thickness of the plexi depends on how big it is. Personally, I don't think anything under 1/2" is sufficient. For anything over 8" or 10" viewing windows, 3/4" should be used.
For the mirror, you can buy thin mirrored plexiglass. Here's an example of what you can do with 3/4" plexi windows and 1/8" plexi mirror:
